I am a canadian citizen and have been married into a same-sex marriage for almost 3 years... We were married in Canada, I have been living in the US with her and overstayed my 6 months allowance. If I move back to Canada and try to sponsor should I put that we have been living together? Will it affect the application?

You are a Canadian and all you must do is inform CIC of when you intend to return to Canada. It has to be before your partner LANDS!

Overstaying your visa in the US will not affect your ability to sponsor your partner.
