Subject: Taxes owed
  I am in the process of applying to sponsor my Irish partner so he can apply for permanent residency and we can stay together. He has worked in Canada for 2 years on a working holiday visa and has not yet paid taxes. Is this problematic for the application? He is now aware that he needs to pay them and is working on filing for them, but may not make all the payments by the time we submit our applications. Will this be a deciding factor on whether or not he gets approved for permanent residency even if a payment plan has been made between him and Canada Revenue?

It is not against the Law to owe money to revenue Canada it is a violation for not submitting taxes.
